Structure, Not Sequence: Tracking and Validating Folding Mechanisms in ESMFold's Trunk with Sparse Autoencoders

Bohan Liu, Xiaohan Fan, Wenqian Ye, Aidong Zhang

Structure predictors like ESMFold fold proteins using neural network computation and have transformed structural biology. However, the driving mechanism from amino-acid (AA) sequence to 3D structure is insufficiently understood, and biological meaning remains locked in the dense network. Sparse autoencoders (SAEs) have shown promising results in obtaining interpretable concept features over an overcomplete basis of intermediate protein sequence-model representations. Yet folding models, which predict physical shape from AA sequence semantics, have no such account. We hypothesize that the features carrying the folding computation evolve in the 3D structural regression process. In this paper, we interpret the folding trunk in three steps. First, a pilot analysis on the representation distribution across modules and recycles locates distinct spatial computation in the trunk. Second, the dictionaries expose a division of labor: the single representation carries inherited semantics, and the pair representation computes the pairwise geometry. Third, we interpret the dictionary at scale with a reasoning language model, trace how the concepts compose across blocks by gradient-based attribution, and follow the interpreted code to the model's folding output, verifying where the computation aligns with, or departs from, known biochemistry. Together, the sparse dictionaries we train capture the relational geometry the trunk computes beyond the sequence model, and their concept activations forecast the model's own fold quality, turning the black-box folding trunk into a sparse, interpretable, and scientifically verifiable circuit.

Semantic-Geometric Task Representations for Bimanual Manipulation from Human Demonstrations to Robot Action Planning

Franziska Herbert, Vignesh Prasad, Han Liu, Dorothea Koert, Georgia Chalvatzaki

Learning structured task representations from human demonstrations is essential for bimanual manipulation, where action ordering, object involvement, and interaction geometry vary significantly across executions. A key challenge lies in jointly capturing the discrete semantic task structure and the temporal evolution of object-centric geometric relations in a form that supports reasoning over task progression. We introduce a semantic-geometric graph-based task representation that jointly encodes object identities, inter-object semantic relations, and per-object motion histories, via a Message Passing Neural Network (MPNN) encoder and a Transformer-based decoder. The encoder operates solely on the temporal scene graph, producing structured representations decoupled from action labels. The decoder then conditions on action-context to forecast future actions, associated objects, and object motions. This decoupling learns task-agnostic representations, enabling encoder reuse across embodiments through decoder-only finetuning on a small robot dataset. Across eleven bimanual tasks from two datasets, we find that the benefit of structured semantic--geometric representations over simpler sequence-based models grows with task variability in action ordering and object involvement. At deployment, a planner couples the action and motion predictions with learned Probabilistic Movement Primitives, achieving full task success on two real-robot bimanual tasks and outperforming graph ablations, Transformer, decoder-only, and finetuned vision-language model baselines.

The Trinity:Capability-Driven Recursive Self-Improvement for Multimodal Agents

Weidong Tang, Ruiheng Wang, Jingxuan Zhang, Hexin Wang, Haoyuan Chen, Zhengfeiyang Zhang, Yixing Ma, Zichen Jiang 等 20 位作者

Multimodal intelligence can be viewed as human-guided co-evolution between worlds and agents through interaction. However, scaling this process faces two bottlenecks: constructing heterogeneous, verifiable environments is costly, and manual Harness iteration cannot keep pace with growing task diversity and complexity. A key insight is that tasks with different modalities and surface forms can share the same underlying capability requirements. We therefore introduce The Trinity, a recursive self-improvement framework coupling world generation with Harness evolution through three roles: Creator, Explorer, and Evolver. Drawing on verified execution trajectories, Evolver shifts the basis of task organization from surface categories to shared requirements, reorganizing the original task tree into a hierarchical capability tree. We introduce Capability-Driven Real2Sim2Real: for heterogeneous tasks at the same node, Creator abstracts their common requirements into simplified, verifiable simulated worlds for capability learning, while evaluation on original tasks measures transfer. Along this capability tree, Explorer progressively evolves reusable capability modules through selective inheritance, forming a Harness tree whose validated updates accumulate across iterations within a fixed topology. The resulting Harnesses specialize in different capabilities, motivating a Capability-Aware Harness Router that uses public task information to select compatible module configurations from the tree. Our evolved Harnesses improve mean performance by 34 points across 28 training benchmarks and 26 points across 18 unseen benchmarks, including two real-world embodied tasks.

LoopFold: Parallelizing Recurrent Depth in Looped Transformers

Feichen Song, Boyi Zeng, Yiqin Hao, Shixiang Song, He Li, Yizhou Yang, Zitong Wang, Yifan Liu 等 10 位作者

Looped Transformers increase computation per token by repeatedly applying a shared backbone, offering a way to improve language modeling and downstream task performance at a fixed backbone parameter count. However, each loop depends on the preceding loop, so increasing recurrent depth also increases decoding latency. Existing approaches include Parallel Loop Transformers, which reduce latency by overlapping loop computation across token positions, but yield rapidly diminishing marginal accuracy gains at larger depths. To address this challenge, we introduce LoopFold, which folds computation at multiple recurrent depths into parallel batches for the same token prefix. A lightweight predictor estimates inputs to later loops so they can start before earlier loops finish. A corrector then refines the outputs of these later loops using newly available results from earlier loops. All components are trained jointly using only the final next-token prediction loss. In experiments with 1.4B models, deeper LoopFold configurations achieve progressively higher average zero-shot accuracy across eight tasks, rising from 53.41% to 56.38%. Vanilla looped models and PLT show limited gains over the same depth range. Compared with a nine-loop vanilla model, LoopFold uses five sequential stages and additional parallel computation to reduce decoding latency by 46%.

StateLoop: Persistent State for Looped Transformers

Feichen Song, Boyi Zeng, He Li, Shixiang Song, Yiqin Hao, Zitong Wang, Yizhou Yang, Yifan Liu 等 10 位作者

Looped Transformers offer a parameter-efficient approach to language modeling by repeatedly applying a shared backbone. Vanilla looped Transformers use each backbone output directly as the input to the next iteration. These outputs may contain information useful several iterations later, but retaining it across the loop depends entirely on the single hidden state. We introduce StateLoop, which maintains one additional persistent state per token to retain information across iterations. At each iteration, a learned gate controls how much of the previous state is retained and how much information from the backbone output is incorporated. The updated state is projected back and added to the backbone output for subsequent iterations and final prediction. This design reduces Pile perplexity and improves average accuracy across eight zero-shot tasks over Vanilla Looped. Its perplexity advantage over Vanilla Looped grows with trained loop depth, consistent with persistent state becoming increasingly useful as recurrent computation deepens.

MATCHA: A Chinese Multi-Disorder Mental Health Dataset with Cross-Lingual Analyses on Social Media

Bingrui Jin, Baihan Li, Zitong Li, Kunyao Lan, Shimeng Li, Kenny Q. Zhu, Mengyue Wu

Mental health research on social media has been dominated by English-language datasets and DSM-5-centered resources, limiting cross-lingual and cross-cultural understanding of online mental health expression. We introduce MATCHA, the first Chinese multi-disorder mental health dataset that links disorder-specific Weibo Super-Topic communities with users' broader public timelines. MATCHA covers seven DSM-5 disorders and a control group, comprising 46,025 cohort-level users and 1.8 million posts. The dataset distinguishes users with explicit self-disclosure evidence from broader disorder-related participants through an LLM-assisted annotation pipeline, and is released in a rigorously de-identified, controlled-access format. Using MATCHA, we analyze behavioral, linguistic, symptom-related, and life-event-related patterns across disorders, and conduct cross-lingual comparisons with Twitter-STMHD. Our analyses show that Weibo Super-Topics function as concentrated spaces for affective and health-related expression, while cross-platform differences between Weibo and Twitter often exceed cross-disorder variation. MATCHA provides a new resource for community-aware and cross-lingual mental health NLP research.

safeL4: Rethinking Safe-Language-Based Single Address Space Microkernels

Zheyuan Xu, Xiaobei Zhang, Zihan Li, Zekai Nie, Guangtao Zhu, Zhuang Lu, Qianying Zhang, Shijun Zhao 等 10 位作者

Microkernels provide good features such as high security, safety, and flexibility, but their reliance on hardware-based isolation leads to heavy performance overhead, limiting their widespread adoption. Although constructing single-address-space microkernels based on safe language-based isolation is a promising approach to addressing the performance issue, this approach still faces challenges in maintaining the principle of minimality and enforcing capability-based, fine-grained access control over system resources. We propose safeL4, an approach to constructing microkernels based on safe languages. It guarantees minimality through low-level abstractions for unsafe operations, and implements a capability system based on the safe language's object capabilities to achieve fine-grained access control over all operations on system resources. We implement a prototype system in Rust, and our evaluation results show that the primitives provided by safeL4 are, on average, 1.9$\times$ faster than those of seL4.

GPU-Accelerated Quantum Annealing-Inspired UAV Path Planning for Smart Agriculture

Maho Hirahara, Aohan Li

With the rapid advancement of smart agriculture, Unmanned Aerial Vehicles (UAVs) have become indispensable for efficient coverage and path planning in grid-mapped agricultural fields. However, optimizing UAV flight paths in large-scale environments remains a complex Nondeterministic Polynomial-time (NP)-hard problem. Traditional path planning methods are often constrained by local optima, limited scalability, and slow convergence, which significantly restrict their effectiveness in solving large-scale problems. To address these limitations, this paper proposes a novel optimization framework utilizing a Graphics Processing Unit (GPU)-parallelized Ising solver. Our method mimics the operational principles of quantum annealing on GPU hardware, enabling rapid search for the minimum-energy state of Ising models. Unlike physical quantum devices, which are often constrained by the number of qubits, our approach leverages the Fixstars Amplify (FA) platform to perform parallel annealing on highly parallelized GPUs. This enables the simultaneous evaluation of thousands of potential path candidates and vast state transitions. By leveraging large-scale parallel processing, this framework's core strength lies in minimizing computation time even as the problem scale increases. Simulation results demonstrate that our proposed method consistently identifies superior flight paths while maintaining stable computational performance compared with the genetic algorithm and simulated annealing method.

CaliMem: Search-Efficient Data Agent via Calibrated Memory

Hanze Li, Athan Z. Li, Feiyang Kang, Jiachen T. Wang, Yuhan Chen, Ruishan Liu, Ruoxi Jia

Data curation is a first-order design choice in machine learning, yet tailoring training data to a downstream model and task remains costly in labor, expertise, and compute. Datasets are therefore often processed through fixed pipelines and reused across applications. We show that this assumption is fragile: across 55 dataset--model tasks spanning biological domains, the same curation recipe can help one model while hurting another. Effective curation must adapt to the downstream setting, motivating automated search over data recipes. We first build an agentic system that searches for curation policies at deployment, improving data utility via \textit{test-time curation (TTC)}. Although achieving performance gains, its search is driven largely by recent feedback and remains local. Adding persistent memory helps the agent retain evidence across iterations and reveals a deeper problem: it forms claims that extend beyond the conditions in which they were observed, sometimes abandoning an entire strategy after a single unsuccessful trial. To address this problem, we introduce CaliMem, a calibrated-memory agentic loop that requires the agent to predict the outcome of each proposed policy before executing it. Comparing this prediction with the observed result gives the agent a \textit{reality check} on the claims behind its proposal. It uses the prediction error to retain supported claims, revise mistaken ones, and specify the conditions under which a conclusion holds. This makes the agent's beliefs testable, reduces overgeneralization, and supports more effective long-horizon exploration. Across biological and LLM post-training tasks, CaliMem consistently outperforms fixed curation baselines and published methods, and exceeds full-data training by up to 19.4\%. Code is open-sourced.

HABIT-Bench: Evaluating Habit Induction from Longitudinal Weak Evidence in Agent Memory

Junming Zhang, Rubin Wei, Xu Cheng, Hao Sun, Jiarui Wang, Ruoxi Cheng, Xiquan Wang, Peisong Wu 等 10 位作者

In long-term interactions with large language model (LLM) agents, users reveal habits through their choices and actions. These habits capture implicit user information that agents must infer across conversations. However, individual observations may provide only partial evidence about a habit or when it applies. Retaining past interactions alone does not ensure that agents can infer habits and apply them appropriately. We introduce HABIT-Bench to evaluate how well agent memory systems infer habits from weak evidence and apply them to later requests. We construct synthetic user histories from task-oriented dialogue data and controlled habit graphs. The histories span hundreds of sessions across food, finance, software, and travel. Four-choice tasks assess agents' ability to infer user habits and apply them appropriately. They include temporary exceptions, changes in habits, and suggestions that users have not accepted. Sampled tasks undergo independent human review. We evaluate eight memory methods with Qwen3-235B-A22B and GLM-5.3-Flash. The best-performing memory method achieves 33.61\% macro accuracy across the four domains. Performance remains limited even when annotated evidence is supplied directly. These results expose a persistent gap between access to past interactions and the ability to infer and appropriately use user habits.

Gardener: An Agentic AI System for Single-Cell RNA Sequence Analysis

Junhan Liu, Zhenke Liu Brown University, Yongcheng Shi, Peilin Yu Apple, Minxing Zhang, Jiapeng Zhang University of Southern California

Gardener is an interactive agentic system for single-cell RNA-seq (scRNA-seq) analysis that enables expert-steered, iterative workflows under strict data-residency requirements. Existing large language model (LLM)-based analysis agents commonly encode workflow progress as implicit conversational state and rely on cloud-centric execution, which hinders traceability and auditability and complicates keeping sensitive expression data on-device. Gardener grounds cloud-side reasoning in a local, on-device scientific engine and an Experiment Management Kernel (EMK) that externalizes analysis progress as persistent, immutable snapshots linked by lineage. This explicit state representation supports rollback, branching, and comparison of alternative analysis paths while reusing prior computation. Gardener enforces data isolation by design: cloud-hosted LLMs operate only on snapshot identifiers and sanitized summaries, while raw expression matrices and local artifacts remain on the user’s device. A local graphical user interface (GUI) provides human-in-the-loop steering and inspection of workflow state and outputs. Gardener is released as an open-source desktop application for macOS and Windows under the Apache License 2.0.

MED-COPILOT: A Medical Assistant Powered by GraphRAG and Similar Patient Case Retrieval

Shuheng Chen, Namratha Patil, Haonan Pan, Angel Hsing-Chi Hwang University of Southern California, Yao Du University of Southern California, Ruishan Liu University of Southern California, Jieyu Zhao University of Southern California

Clinical decision-making requires synthesizing heterogeneous evidence, including patient histories, clinical guidelines, and trajectories of comparable cases. While large language models (LLMs) offer strong reasoning capabilities, they remain prone to hallucinations and struggle to integrate long, structured medical documents. We present MED-COPILOT, an interactive research prototype for evidence-aware clinical reasoning, designed to help clinicians and medical trainees inspect guideline-level and patient-level evidence. MED-COPILOT combines guideline-grounded GraphRAG retrieval with hybrid semantic-keyword similar-patient retrieval to support transparent and evidence-aware clinical reasoning. The system builds a structured knowledge graph from WHO and NICE guidelines, applies community-level summarization for efficient retrieval, and maintains a 36,000-case similar-patient database derived from SOAP-normalized MIMIC-IV notes and Synthea-generated records. We evaluate our framework on clinical note completion and medical question answering, and demonstrate that it consistently outperforms parametric LLM baselines and standard RAG, improving generation fidelity and benchmark QA accuracy. The full system is available at https://huggingface.co/spaces/shuhengc/MED-COPILOT, enabling users to inspect retrieved evidence, visualize token-level similarity contributions, and conduct guided follow-up analysis. Our results suggest a practical and interpretable approach to integrating structured guideline knowledge with patient-level analogical evidence for clinical LLMs.

Smarter, not Bigger: Fine-Tuned RAG-Enhanced LLMs for Automotive Hardware-in-the-Loop Testing

Chao Feng, Zihan Liu, Siddhant Gupta, Jan von der Assen

Hardware-in-the-Loop (HIL) testing is essential for automotive validation but suffers from fragmented and underutilized test artifacts. This paper presents HIL-GPT, an industry-deployed retrieval-augmented generation (RAG) system that integrates semantic retrieval with domain-adapted large language models to support test engineers in real-world HIL workflows. The system combines domain-specific embeddings to enable traceable retrieval of test cases and requirements under industrial latency and cost constraints. Through empirical evaluation, we show that compact, domain-adapted models can achieve a favorable trade-off among accuracy, latency, and cost compared to larger general-purpose models, challenging the assumption that larger models are always preferable in industrial NLP systems. An A/B user study further confirms that HIL-GPT improves perceived helpfulness, truthfulness, and satisfaction over general-purpose LLMs.

ReasonRank: Empowering Passage Ranking with Strong Reasoning Ability

Wenhan Liu, Xinyu Ma Baidu, Weiwei Sun Carnegie Mellon University, Yutao Zhu, Yuchen Li Baidu Inc., Dawei Yin Baidu, Zhicheng Dou Renmin University of China

Large Language Model (LLM) based listwise ranking has shown superior performance in many passage ranking tasks. With the development of Large Reasoning Models (LRMs), many studies have demonstrated that step-by-step reasoning during test-time helps improve listwise ranking performance. However, due to the scarcity of reasoning-intensive training data, existing rerankers perform poorly in many complex ranking scenarios, and the ranking ability of reasoning-intensive rerankers remains largely underdeveloped. In this paper, we first propose an automated reasoning-intensive training data synthesis framework, which sources training queries and passages from diverse domains and applies DeepSeek-R1 to generate high-quality training labels. To empower the listwise reranker with strong reasoning ability, we further propose a two-stage training approach, which includes a cold-start supervised fine-tuning (SFT) stage and a reinforcement learning (RL) stage. During the RL stage, we design a novel multi-view ranking reward tailored to the multi-turn nature of listwise ranking. Extensive experiments demonstrate that our trained reasoning-intensive reranker ReasonRank outperforms existing baselines significantly and also achieves much lower latency than the pointwise reranker.

S2G-RAG: Structured Sufficiency and Gap Judging for Iterative Retrieval-Augmented QA

Minghan Li Soochow University, Junjie Zou, Xinxuan Lv, Chao Zhang, Guodong Zhou Soochow University, China

Retrieval-Augmented Generation (RAG) grounds language models in external evidence, but multi-hop question answering remains difficult because iterative pipelines must control what to retrieve next and when the available evidence is adequate. In practice, systems may answer from incomplete evidence chains, or they may accumulate redundant or distractor-heavy text that interferes with later retrieval and reasoning. We propose S2G-RAG (Structured Sufficiency and Gap-judging RAG), an iterative framework with an explicit controller, S2G-Judge. At each turn, S2G-Judge predicts whether the current evidence memory supports answering and, if not, outputs structured gap items that describe the missing information. We map these gap items into the next retrieval query, producing stable multi-turn retrieval trajectories. To reduce noise accumulation, we maintain a sentence-level Evidence Context by extracting a compact set of relevant sentences from retrieved documents. Experiments on TriviaQA, HotpotQA, and 2WikiMultiHopQA show that S2G-RAG improves multi-hop QA performance and robustness under multi-turn retrieval. Furthermore, S2G-RAG can be integrated into existing RAG pipelines with a lightweight component, without modifying the search engine or retraining the generator.

Efficient Paths and Dense Rewards: Probabilistic Flow Reasoning for Large Language Models

Yan Liu, Feng Zhang Peking University, Zhanyu Ma, Jun Xu Meituan, Jiuchong Gao, Jinghua Hao, Renqing He, Han Liu Dalian University of Technology 等 9 位作者

High-quality chain-of-thought has demonstrated strong potential for unlocking the reasoning capabilities of large language models. However, current paradigms typically treat the reasoning process as an indivisible sequence, lacking an intrinsic mechanism to quantify step-wise information gain. This granularity gap manifests in two limitations: inference inefficiency from redundant exploration without explicit guidance, and optimization difficulty due to sparse outcome supervision or costly external verifiers. In this work, we propose CoT-Flow, a framework that reconceptualizes discrete reasoning steps as a continuous probabilistic flow, quantifying the contribution of each step toward the ground-truth answer. Built on this formulation, CoT-Flow enables two complementary methodologies: flow-guided decoding, which employs a greedy flow-based decoding strategy to extract information-efficient reasoning paths, and flow-based reinforcement learning, which constructs a verifier-free dense reward function. Experiments on challenging benchmarks demonstrate that CoT-Flow achieves a superior balance between inference efficiency and reasoning performance.

AgentAsk: Multi-Agent Systems Need to Ask

Bohan Lin, Kuo Yang, Zelin Tan University of Science and Technology of China, Yingchuan Lai, Chen Zhang, Guibin Zhang National University of Singapore, Xinlei Yu, Miao Yu 等 11 位作者

Multi-agent systems (MAS) built on large language models promise improved problem-solving through collaboration, yet they often fail to consistently outperform strong single-agent baselines due to error propagation at inter-agent message handoffs. In this work, we conduct a systematic empirical analysis of such failures and introduce an edge-level error taxonomy that identifies four dominant error types: Data Gap, Signal Corruption, Referential Drift, and Capability Gap, as primary sources of failure in multi-agent interactions. Building on this taxonomy, we propose AgentAsk, a lightweight clarification module designed to intervene at the edge level in MAS to prevent cascading errors. The module operates by strategically applying minimal clarifications at critical points within the system, improving the accuracy and efficiency of the overall task. AgentAsk is trained to balance the trade-offs between clarification cost, latency, and accuracy, while it is also architecture-agnostic and can be easily integrated into existing systems. Evaluated across five benchmarks, AgentAsk consistently improves accuracy by up to 4.69%, while keeping latency and extra costs below 10% compared to baseline MAS, showcasing its high efficiency and minimal overhead. The code is available at https://anonymous.4open.science/r/AgentAsk-3432.

Semantic Hardness Is Not Visual Hardness: Sign-Aware Hard Negative Mining for Sign Language Retrieval

Junmyeong Lee, Chan Hur Electronics and Telecommunications Research Institute, ChangSu Choi, Sukmin Cho Korea Advanced Institute of Science and Technology, Fitsum Gaim, Eui Jun Hwang Korea Advanced Institute of Science & Technology, Hoyun Song Korea Advanced Institute of Science & Technology, KyungTae Lim Korea Advanced Institute of Science & Technology

Sign Language Retrieval (SLRet) enables efficient access to sign language content but remains fragile in fine-grained scenarios where visually similar signs must be distinguished. We show that this limitation does not stem from model capacity, but from ineffective hard negative supervision. Specifically, we formulate fine-grained retrieval failures as a negative distribution mismatch: semantically distinct yet visually confusable signs are rarely treated as hard negatives, while existing text-based mining strategies fail to capture such visual ambiguity. To address this issue, we propose Sign-Aware Hard Negative Mining (SAN), which constructs hard negatives based on visual confusability in the sign embedding space rather than linguistic similarity. Experiments on PHOENIX-2014T demonstrate that SAN substantially improves fine-grained retrieval performance while preserving coarse-grained accuracy, highlighting the importance of aligning negative supervision with visual ambiguity in sign language retrieval.

Fair-CCD: Mitigating Bias in Large Language Models for Tabular Classification Through Context-Contrastive Decoding

Donghan Liu, Han Sun, Zhaohui Wang, Qin Li East China Normal University, Min Zhang

While recent studies show the effectiveness of in-context learning (ICL) for tabular data prediction, they also reveal significant fairness issues in large language models (LLMs). Prior work to mitigate fairness issues often employs interventions relying on subjective demonstration selection. Its effectiveness varies significantly with the specific demonstration content, leading to low controllability. Moreover, the improvement of fairness is highly unstable across different models and tasks. To address the challenges of low controllability and limited stability in fairness interventions, we propose Fairness-Aware Context-Contrastive Decoding (Fair-CCD). Fair-CCD first constructs Structural Bias Templates (SBTs), motivated by behavioral patterns observed in demonstrations, to encode the relationship between sensitive attributes and predicted labels in a structured and controllable form. During inference, Fair-CCD injects multiple SBTs and contrasts the model’s responses, generating two differential signals that guide fairness adjustment and preserve task performance. By leveraging attention signals to scale decoding adjustments guided by the difference signals, Fair-CCD achieves stable and adaptive bias mitigation across models and tasks. Extensive experimental results demonstrate that Fair-CCD consistently improves fairness metrics without degrading task accuracy.

Zero-shot Jianzi Recognition as Structured Visual Information Extraction in Open Compositional Symbolic Systems

Zehan Li Northeastern University, Fu Zhang Northeastern University, Zhijun Liu, Jingwei Cheng Northeastern University, China

Guqin (古琴) Jianzi (減字) is an open and freely compositional tablature system that encodes performance actions rather than acoustic outcomes. Its automatic recognition remains largely unexplored, as conventional OCR assumes a closed and enumerable glyph set and struggles with Jianzi’s unbounded composition and manuscript-level variability. We introduce Zero-shot Jianzi Recognition, which formulates Jianzi recognition as vision-to-sequence prediction of canonical component sequences under a zero-shot split. To enable scalable supervision, we construct Synthetic-JZ from aligned online composition metadata. We then synthesize manuscript-like training images via component-wise style recomposition and manuscript-domain noise modeling, and fine-tune a vision–language model for end-to-end component sequence recognition. At inference time, a lightweight legality-guided correction module re-ranks decoding candidates, suppressing structural hallucinations without modifying the backbone.Experiments on two benchmarks show that our method achieves 63.02% sequence accuracy on Real-JZ, our manually annotated real-world Jianzi benchmark, surpassing Gemini-3-Pro by 35.11%. This result highlights the feasibility of reliable automated Jianzi recognition and its potential for large-scale digitization of historical Guqin Jianzi Pu manuscripts.

GLIER: Generative Legal Inference and Evidence Ranking for Legal Case Retrieval

Minghan Li Soochow University, Tianrui Lv, Chao Zhang, Guodong Zhou Soochow University, China

The semantic gap between colloquial user queries and professional legal documents presents a fundamental challenge in Legal Case Retrieval (LCR). Existing dense retrieval methods typically treat LCR as a black-box semantic matching process, neglecting the explicit juridical logic that underpins legal relevance. To address this, we propose GLIER (Generative Legal Inference and Evidence Ranking), a framework that reformulates retrieval as an inference process over latent legal variables. GLIER decomposes the task into two interpretability-driven stages: (1) A Joint Generative Inference module that translates raw queries into latent legal indicators (Charges and Legal Elements), employing a unified sequence-to-sequence strategy where charges and elements are generated jointly to enforce logical consistency; and (2) A Multi-View Evidence Fusion mechanism that aggregates generative confidence with structural and lexical signals for precise ranking. Extensive experiments on LeCaRD and LeCaRDv2 demonstrate that GLIER outperforms strong baselines like SAILER and KELLER. Notably, our framework exhibits exceptional data efficiency, maintaining robust performance even when trained with only 10% of the data.

EmoMAS: Emotion-Aware Multi-Agent System for High-Stakes Edge-Deployable Negotiation with Bayesian Orchestration

Yunbo Long, Yuhan Liu University of Cambridge, Liming Xu University of Cambridge

Large language models (LLMs) have been widely used for automated negotiation, but their high computational cost and privacy risks limit deployment in privacy-sensitive, on-device settings such as mobile assistants or rescue robots. Small language models (SLMs) offer a viable alternative, yet struggle with the complex emotional dynamics of high-stakes negotiation. We introduce EmoMAS, a Bayesian multi-agent framework that transforms emotional decision-making from reactive to strategic. EmoMAS leverages a Bayesian orchestrator to coordinate three specialized agents: game-theoretic, reinforcement learning, and psychological coherence models. The system fuses their real-time insights to optimize emotional state transitions while continuously updating agent reliability based on negotiation feedback. This mixture-of-agents architecture enables online strategy learning without pre-training. We further introduce four high-stakes, edge-deployable negotiation benchmarks across debt, healthcare, emergency response, and educational domains. Through extensive agent-to-agent simulations across all benchmarks, both SLMs and LLMs equipped with EmoMAS consistently surpass all baseline models in negotiation performance while balancing ethical behavior. These results show that strategic emotional intelligence is a key driver of negotiation success. By treating emotional expression as a strategic variable within a Bayesian multi-agent optimization framework, EmoMAS establishes a new paradigm for effective, private, and adaptive negotiation AI suitable for high-stakes edge deployment. The code is available at https://github.com/Yunbo-max/EmoMAS.

Large Language Models demonstrate strong capabilities in single-turn instruction following but suffer from Lost-in-Conversation (LiC), a degradation in performance as information is revealed progressively in multi-turn settings. Motivated by the current progress on Reinforcement Learning with Verifiable Rewards (RLVR), we propose Curriculum Reinforcement Learning with Verifiable Accuracy and Abstention Rewards (RLAAR), a framework that encourages models not only to generate correct answers, but also to judge the solvability of questions in the multi-turn conversation setting. Our approach employs a competence-gated curriculum that incrementally increases dialogue difficulty (in terms of instruction shards), stabilizing training while promoting reliability. Using multi-turn, on-policy rollouts and a mixed-reward system, RLAAR teaches models to balance problem-solving with informed abstention, reducing premature answering behaviors that cause LiC. Evaluated on LiC benchmarks, RLAAR significantly mitigates LiC performance decay (62.6% to 75.1%) and improves calibrated abstention rates (33.5% to 73.4%). Together, these results provide a practical recipe for building multi-turn reliable and trustworthy LLMs.

TIGER: Text-Informed Generalized Enzyme-Reaction Retrieval

Yuhang Zhang, Keyan Ding Zhejiang University, Peilin Chen City University of Hong Kong, Han Liu City University of Hong Kong, Can Lin, Ruixi Chen, Shiqi Wang City University of Hong Kong, Qi Song University of Science and Technology of China

Enzyme–reaction retrieval is a fundamental problem in computational biology, underpinning enzyme characterization, reaction mechanism elucidation, and the rational design of metabolic pathways and biocatalysts. As a bidirectional task, it entails both enzyme-to-reaction and reaction-to-enzyme mapping. However, existing approaches suffer from poor generalization across tasks and distributions, with performance highly sensitive to dataset splits and substantial asymmetry between retrieval directions. To address these challenges, we present TIGER, a Text-Informed Generalized Enzyme-Reaction Retrieval framework that leverages protein-to-text generation models to distill textual semantic knowledge from enzyme sequences, providing a generalized representation that bridges enzymes and biochemical reactions. To ensure the quality and reliability of textual semantics, we design a Dynamic Gating Network that adaptively fuses text-derived knowledge with sequence features, enabling more consistent and informative enzyme representations, while a Structure-Shared Feature Projector aligns enzyme and reaction representations within a unified latent space. Extensive experiments demonstrate that, under bidirectional retrieval supervision, TIGER significantly outperforms state-of-the-art baselines across diverse distributions and exhibits strong robustness and transferability across tasks.

REFLEX: Self-Refining Explainable Fact-Checking via Verdict-Anchored Style Control

Chuyi Kong, Wei Gao Singapore Management University, Jing Ma Hong Kong Baptist University, Hongzhan Lin National University of Singapore, Yuxi Sun

The prevalence of fake news on social media calls for automated fact-checking systems that deliver not only accurate verdicts but also faithful explanations. However, existing large language model (LLM)-based methods often overlook deceptive misinformation styles in generated explanations, producing unfaithful rationales that may mislead human judgment. They also rely heavily on external knowledge sources, which can introduce hallucinations and incur substantial latency, undermining both reliability and responsiveness in real-time settings. To address these limitations, we propose REason-guided Fact-checking with Latent EXplanations (REFLEX), a self-refining framework that explicitly controls reasoning style by anchoring explanations to the predicted verdict. REFLEX leverages self-disagreement veracity signals between a backbone model and its fine-tuned variant to construct steering vectors, thereby naturally disentangling factual content from stylistic cues. Experiments on a real-world benchmark show that REFLEX achieves state-of-the-art performance under LLaMA-series models using only 465 self-refined samples. Owing to its transferability, REFLEX also yields gains of up to 7.54 Macro-F1 points on in-the-wild data. Further analysis shows that our method effectively mitigates faithful hallucination, leading to both more reliable explanations and more accurate verdicts than prior explainable fact-checking approaches.

MolMem: Memory-Augmented Agentic Reinforcement Learning for Sample-Efficient Molecular Optimization

Ziqing Wang, Yibo Wen, Abhishek Pandey, Han Liu Northwestern University, Kaize Ding Northwestern University

In drug discovery, molecular optimization aims to iteratively refine a lead compound to improve molecular properties while preserving structural similarity to the original molecule. However, each oracle evaluation is expensive, making sample efficiency a key challenge for existing methods under a limited oracle budget. Trial-and-error approaches require many oracle calls, while methods that leverage external knowledge tend to reuse familiar templates and struggle on challenging objectives. A key missing piece is long-term memory that can ground decisions and provide reusable insights for future optimizations. To address this, we present MolMem (Molecular optimization with Memory), a multi-turn agentic reinforcement learning (RL) framework with a dual-memory system. Specifically, MolMem uses Static Exemplar Memory to retrieve relevant exemplars for cold-start grounding, and Evolving Skill Memory to distill successful trajectories into reusable strategies. Built on this memory-augmented formulation, we train the policy with dense step-wise rewards, turning costly rollouts into long-term knowledge that improves future optimization. Extensive experiments show that MolMem achieves 90% success on single-property tasks (1.5\times over the best baseline) and 52% on multi-property tasks using only 500 oracle calls. Our code is available at https://github.com/REAL-Lab-NU/MolMem.

A Survey of Large Language Models for Text-Guided Molecular Discovery: From Molecule Generation to Optimization

Ziqing Wang, Kexin Zhang, Zihan Zhao, Yibo Wen, Abhishek Pandey, Han Liu Northwestern University, Kaize Ding Northwestern University

Large language models (LLMs) are introducing a paradigm shift in molecular discovery by enabling text-guided interaction with chemical spaces through natural language and symbolic notations, with emerging extensions to incorporate multi-modal inputs. To advance this emerging field, this survey provides an up-to-date and forward-looking review of the emerging use of LLMs for two central tasks: molecule generation and molecule optimization. We organize our survey around four fundamental challenges that have emerged as critical evaluation dimensions in recent studies: ensuring validity, enhancing synthesizability, achieving precise property control, and maximizing diversity. Based on this, we systematically analyze how current LLM learning paradigms are applied to tackle each challenge, revealing the distinct capabilities and inherent limitations of each approach. In addition, we include the commonly used datasets and evaluation protocols aligned with these challenges. We conclude by discussing future directions, positioning this survey as a resource for researchers working at the intersection of LLMs and molecular science. A continuously updated reading list is available at https://github.com/REAL-Lab-NU/Awesome-LLM-Centric-Molecular-Discovery.

Does RLVR Extend Reasoning Boundaries? Investigating Capability Expansion in Vision-Language Models

Minghe Shen, Zhuo Zhi, Chonghan Liu, Shuo Xing Google and Texas A&M University - College Station, Zhengzhong Tu Texas A&M University - College Station, Che Liu

Recent studies posit that Reinforcement Learning with Verifiable Rewards (RLVR) primarily amplifies behaviors inherent to the pre-training distribution rather than inducing new capabilities, but these insights are predominantly limited to language-only domains, leaving the dynamics of visual-centric spatial reasoning under-explored. To examine the impact of RLVR on the capability boundaries of Vision-Language Models (VLMs), we introduce Ariadne, a controlled framework based on synthetic maze navigation where the reasoning difficulty is precisely regulated by path length and the number of turns. We demonstrate that applying RLVR extends the spatial reasoning boundary, achieving success on problems where the base policy VLM consistently attains 0% accuracy despite increasing pass@k sampling budgets, indicating that the optimized policy successfully navigates search spaces that were effectively unreachable by the base distribution. Furthermore, despite being trained exclusively on synthetic mazes, we evaluate the model on two real-world navigation benchmarks (MapBench and ReasonMap) in a zero-shot setting. The observed improvements in these out-of-domain tasks suggest genuine spatial reasoning capability expansion rather than mere sampling efficiency. Our code is available at: https://github.com/MingheShen/Ariadne

Paper2Rebuttal: A Multi-Agent Framework for Transparent Author Response Assistance

Qianli Ma Shanghai Jiao Tong University, Chang Guo, Zhiheng Tian, Siyu Wang, Jipeng Xiao, Yuanhao Yue Alibaba Group, Zhipeng Zhang Shanghai Jiaotong University and Didi Research

Writing effective rebuttals is a high-stakes task that demands more than linguistic fluency, as it requires precise alignment between reviewer intent and manuscript details. Current solutions typically treat this as a direct-to-text generation problem, suffering from hallucination, overlooked critiques, and a lack of verifiable grounding. To address these limitations, we introduce RebuttalAgent, the first multi-agents framework that reframes rebuttal generation as an evidence-centric planning task. Our system decomposes complex feedback into atomic concerns and dynamically constructs hybrid contexts by synthesizing compressed summaries with high-fidelity text while integrating an autonomous and on-demand external search module to resolve concerns requiring outside literature. By generating an inspectable response plan before drafting, RebuttalAgent ensures that every argument is explicitly anchored in internal or external evidence. We validate our approach on the proposed RebuttalBench and demonstrate that our pipeline outperforms strong baselines in coverage, faithfulness, and strategic coherence, offering a transparent and controllable assistant for the peer review process. Code will be released.

DPEPO: Diverse Parallel Exploration Policy Optimization for LLM-based Agents

JunShuo Zhang, Chengrui Huang, Feng Guo, Zihan Li, Ke Shi, Menghua Jiang, Jiguo Yu, Shuo Shang 等 9 位作者

Large language model (LLM) agents that follow the sequential “reason-then-act” paradigm have achieved superior performance in many complex tasks. However, these methods suffer from limited exploration and incomplete environmental understanding, as they interact with only a single environment per step. In this paper, we first introduce a novel paradigm that enables an agent to interact with multiple environments simultaneously and share cross-trajectory experiences. Build upon this paradigm, we further propose Diverse Parallel Exploration Policy Optimization (DPEPO), a reinforcement learning (RL) algorithm that encourages the agent to perform diverse parallel exploration. There are two stages in DPEPO: initial supervised fine-tuning (SFT) imparts basic parallel reasoning and action generation, followed by reinforcement learning stage with a hierarchical reward scheme. We design a parallel trajectory-level success reward and two step-level rewards: Diverse Action Reward and Diverse State Transition Reward, which actively penalize behavioral redundancy and promote broad exploration. Extensive experiments on ALFWorld and ScienceWorld show that DPEPO achieves state-of-the-art (SOTA) success rates, while maintaining comparable efficiency to strong sequential baselines.
